I was curious as to how a backup tool such as aptik would perceive encrypted files such as a vault in /Home/Vaults? If the encrypted files were backed up and then restored on a fresh install if 18.04, would everything be fine and the system would acknowledge it as a vault?

A file is a file, encrypted or not, so any backup scheme will include them. As long as you remember the password, they can be opened.
The encrypted folders are stored in /home/<username>/.local/share/plasma-vault/ by default, but can be set up to be saved anywhere.
The config that lists the vaults and their locations is stored in /home/<username>/.config/plasmavaultrc
As long as both are restored to their original locations, things should work.
Looking at aptik, it appears that is has no plasma specific settings backup options so make sure your ~/.config and ~/.local folders are included in your backups.
