Now you mention it, it might indeed have started around the beta1 update.
Because filebox has some peculiarity during (auto)startup I wonder if you have it installed?

Sorry I was not clear, I had a vague idea the unassigned window during shut down could be associated with the Filebox, the KDE front end for Dropbox.
It has it's own tick box to enable auto start but it can also be added to the Autostart function you just showed, they give a different experience.

Never the less, the two programs/ applications you have in Autostart are not present on the computer with 11.10 I am presently running, I feel they don't need to be there and as such might start up twice, requiring a separate shut down.

You know what Teunis, I disabled those two script, reboot, no more plasma desktop. Then boot into Live USB, deleted all config or settings files etc, unnecessary files(files that still exist when i'm using gnome/unity mess). I'm dual booting with Win7, root and home seperate. The plasma desktop is alive again, no more crazy dialog box when shutdown/logout... phewww
