Muon doens't require running as root. Just launch it with muon.

Are you having any similar issues with any other applications?

Verify that everything in your home directory is owned by 'you'. Specifically, is anything in your home directory owned by root?

I actually had some permission issues recently and did a chown -R user:user /home/user/ a few days ago

Try reinstalling muon: sudo apt-get update && sudo apt-get install --reinstall muon

Was muon working previously, while you were using Underworld? I'd try switching the Desktop Theme back and loging out/rebooting.
